Eren was never bad or good from the very start
His character has been very consistent if you watch closely
The ending is pretty perfect because AoT essentially ends with Eren activating the rumbling
The rest is being tied to the the essential moral of the story which is if you don’t find a way to create peace then something catastrophic can occur
At the end the differences were settled and they create peace between each to try to save the rest of the human race
I don't think they knew entirely what Eren was thinking.
First it was
"Look we'll molly whop Marley and that'll buy us some time"
Then it was
"Alright let's build world relations outside of Marley:
Next was
"Okay Zeke, we'll do a soft rumbling and let us live out the rest of our lives"
Finally
"Fuck Eren, okay a soft rumbling and that's it...okay I guess you're going to do a full rumbling."
But I do agree the story was quickly writing itself into a tight corner
Isayama definitely put himself into a tough situation trying to get the 13-9 connection with the chapter.
Good news is MAPPA don’t have to worry about that and they got at least ten minutes to add more content judging by how the chapters have sped past.

There were definitely other options Eren could have taken. Hell, he could have even invaded and occupied Marley after the Rumbling had destroyed the rest of the world’s military. History has shown that is effective. But it was never about that for Eren.
It would be like justifying that the Russians and the Americans should have slaughtered every German and Japanese person after WWII.
But for Eren, he just really wanted a world where there was only one master race regardless of wherever the rest of the world wanted them dead or not. Bro’s a full blown Nazi and people wanna look past that because his hair looks good in a bun.

Personally, my issues are with the other characters, NOT Eren. I think everyone else’s motivations are pretty weakly defined in contrast to his, at least since season 3 started. It’s like he acts and everyone just follows along until suddenly, at basically the last possible moment, they decide to go against him. I think it’s fair to describe the arc as poor writing to force a conflict—one that should be engaging bc it involves all our favorite characters, but is disappointing to me bc the other characters seem so wish washy (not in a realistic way) in comparison to Eren

The whole reason Hitler rose to power was by leading a hugely popular xenophobic political campaign built on the message that the German race were on the brink of extinction because their enemies won WWI and were coming to kill them and their children.
