Not just Shintoism, almost every system of religious beliefs and practices since the emergence of human beings (in fact, almost certainly earlier) was/is animist to some degree or another. It just so happens that basically the only non-animist (at least in their high orthodox non-folk forms) religious systems in history are also the most popular ones today (Christianity, Islam, Atheism). Also, even systems like Hinduism and Shintoism have been mediated by contact and institutionalization.
