MGS3 violence different because like chaos theory there is an entire alarm system, reinforcements , enemies changing gear based upon how you did in previous levels and more systems going on there. Stealth games the great ones at least have a feedback loop like that. 99% of people aren't calling Last of Us 2 a great stealth game. It makes strides to have stealth options yes but its kind of hard to be both a good stealth and action game while making it make sense and thats okay
