I presume Luffy just knocks him out and he ends up essentially falling into the world governments hands when they reach Wano. With the warlord program ending, I think that also means that the emperors no longer have this sort of business relationship with the government and with Wano being closed off to the rest of the world they could capture Kaido and report that the Navy took down one of the emperors. Then he goes to the deepest layers of Impel Down where he's surrounded by seastone and essentially powerless. But that's assuming the navy isn't going there for another reason and that Zunesha doesn't destroy their ships.

I think Kaido dying is definitely a possibility too though.
