The tone of Superman in Man of Steel. As much as I love that movie I think it's a departure from the character's history that ultimately helped the whole evil Superman trend of the last decade. Even though Cavill's Clark wasn't evil himself, the darker edge really helped make the evil Superman thing more palatable.
Second would be Batman killing. Again for the stories that were told, it works for me. I get the whole Dark Knight Returns vibe they did and it worked, but if it were my creation, I would've axed the killing part.
Zack's trilogy is great as it's own thing but I don't think some of the events feel true to the original characters in the original comics and even animated series.
Then with WB scrapping it and changing the tone of it, it just made the DCEU feel inconsistent, even though I like the majority of the DCEU movies as their own thing. I think the overall universe as a whole was not very cohesive. We know why though

re-shot and edited suicide squad to turn it into a comedy when ayer described it as a drama
used zack leaving JL to hire joss and change superman into light hearted christopher reeve esque character immediately
if the studio stayed out of it the general audience would have came around at some point
